Do you count odd versions of AT40 songs if they censor the swear/innaprorite words? Generally, no. Those are just "clean" versions of songs - nothing really 'odd' about that if that's the only thing different/changed.

The Hex Hector remix for Mikaila's "So in Love With Two" in late 2000/early 2001. "...why?" indeed! Do not remember my station playing it even once.
He did great with Whitney Houston's "It's Not Right, But It's Okay" in 1999, but this one bites. And unlike Whitney, it's not like the remix turned Mikaila's song into something drastically different - it already had a sort of bombastic sound to it to begin with. Dare I say, it was entirely unnecessary except for strictly-dance stations (which at their core, wouldn't really have been CHR/Pop to begin with).

On the flip side, there are many songs I've heard on local radio that didn't make the 40.

I remember hearing that Mikaila song on my local pop station, but it was usually later at night when they would play songs like that. During the day they would play the more popular songs while the more obscure stuff they would play during the night. That was what fascinated me about radio around that time. Of course they didn't play the remix in question either.

Not crazy about the original mix (which I own the CD single). Hex Hector's mix is much, much better.
Now I'm gonna want to listen to a late 2000 show. (For more than just that song...lots of good pop songs back then.)

I'd have to double-check to be sure, but I don't think I've heard it in an AT40, and I have about half of the shows from its run.
On the other hand, I know of at least one CT40 (!) that has it.

None of the Shadoe AT40 shows have that version, at least during its 1991 chart run and year-end show. Not sure about any subsequent plays, however. For CT40, it's played in all shows from 1/26 through 3/9 (chart run 1/19 to 4/27).

Madonna's "Keep it Together". Now, that's a fun one. On its debut week, 2/17/90, I'm thinking it had its album version played. But two weeks later on March 3, it had its 7" remix played. I had to check multiple versions to identify this one, but you'll know it's this one if she says "hit it!" at the beginning rather than a male voice (Stephen Bray?). Now, on 4/13/91, it's that week's LDD. And it has a third version played that week - that one's "officially" designated as its Single Remix. The designation matters for this song, because it has: its album version, a 7" remix, a 12" Mix, a 12" Remix, and a Single Remix - and every one of those has at least one element that distinctly identifies it from all the others.

One from late 1999/early 2000. A slightly different promo edit for Fatboy Slim's "The Rockafeller Skank". To start, this was probably the radio edit that saw the most actual airplay: www.youtube.com/watch?v=8yg51C5ZklgAT40, however, took to using a slightly different version from that one. Unfortunately, there isn't a clip available anywhere that matches it exactly, so the best I can do is describe what's up here. Basically it's like the radio edit, only in its final minute, there's a short fake-out like it's going to go the way it does in the video. (For about 30 seconds from the start time I have linked right there.) Only, after the "distorted" effect, instead of continuing like it does in the video, it goes right back to where it was in the regular radio edit - headed right for the end of the song. Quite possibly they used the different edit more than once/for its whole run, but the only week I can confirm this for at this typing is the last weekly show for 1999 (12/18).

IIRC, the version used in the 12/18/1999 show was used in just about all the shows during its chart run, which began on 10/30/1999. I was an avid AT40 listener back then, too. I'll check them and update here later.
