On the AT20 HAC show that aired Apr 30-May 1, Casey noted after #20 that "Why Don't You and I" dropped off the chart. I went back and looked at the Radio and Record Hot AC chart and found that the song was #9. Did Casey use a different chart?

Mediabase apparently made an error and moved the song to recurrent on the day that AT20 gets its chart (Monday?) The error was caught by the time that R&R published its chart on the web (Wednesday).
I wonder how AT20 will handle this mistake...

I would guess one of two ways in how AT20 will handle WDYAI (the song will be #10 this weekend):
(1) AT20 will ignore the error and will say "That's...dropping a notch from #9 to #10. I'm Casey Kasem." Despite appearing at #20 this past weekend, Los Lonely Boys will be considered a debut.
(2) They will treat the song as a re-entry. "This week we have a debut by Jet and a re-entry by Santana f/ Alex Band of the Calling...dropping off are Norah Jones and Outkast."
Since both Norah and Outkast are falling off the chart, AT20 will need to account for both of them. Jet will definitely be one of the debuts. Either LLB will be the other debut or Santana will be considered a re-entry. I wouldn't expect Casey to say "Due to a Mediase error, we said goodbye to Santana last weekend. The error has been fixed and we welcome Santana back to AT20 at #10."
I personally predict they will just ignore the error altogether.

It was. Casey referred to the problem as a "technical error", as he introed Santana's re-entry at #10.
