I am trying to program Total Recorder to record a media player stream, but every time it runs a box pops up that I have to click "open" on for it to play the station. Is there a setting I can change in either internet explorer or windows media player so the programs will start automatically and not pop that box up?

You just have the wrong URL. When you have something like a mms:// or http:// with .asx at the end, Windows Media Player will open up without any user intervention. Of course, not all stations even use WMP as many use Flash instead. With Total Recorder, it is easier to just use the url of the web player because there is less chance that it will change in the future. If you mention the station, I can probably give you a working link for use with Total Recorder.

Do you mean the message "Do you want to open or save this file"? There might be a way to change the default behavior of .asx in the File Types section in Windows Explorer. If not, then it might just be a Windows security feature which you cannot change. Regardless, it is probably easier just to use the mms:// link in the "Run" dialog box within Total Recorder.
