"Amazed" Lonestar July 17, 1999 Although that one hit #1 on the Hot 100 well after AT40 stopped using that chart. Did make it as high as #6 on AT40.

I read somewhere that Faith Hill's "Breathe" was the #1 song of 2000 according to Billboard? I could be wrong on that, but I recall it hitting #1 on the country chart and (I think) #2 pop (not sure where it was placed on AT40). But if it was the top song of the year it should get an honorable mention.

I admit I haven't followed music and chart activity since 1992 when the restricted playlists and all of the other evils of the music industry became apparent to me. But if a song that peaked at #2 on the pop chart ended up being the #1 song of the year, that is truly bizarre. That song must have camped out in the Top 10 for a great part of the year. Thank goodness I wasn't listening!

A song not hitting #1 on the weekly chart and being #1 for the year never happened in the classic AT40 era, but it had happened three times prior to AT40 if you go by the originally published YE chart in BB. In 1963 BB had "Surfin' USA" by the Beach Boys at #1 which peaked at #3, in 1965 "Wooly Bully" was #1 and it peaked at #2, and for 1966 "California Dreamin'" by the Mamas & Papas was #1 and it peaked at #4. BB later revised the 1963 and 1966 YE charts with #1 songs at #1.
